nick, some pack them on boxes while some have bike cases. you can check also cebucycling.com on how to pack a bike for a plane ride. i used to roll my bike in as it is without taking out the wheels, deflated the wheels a bit and they arrived with no problem...that was years ago. i dont know if they(airline companies) will still allow to have unpacked bikes in, my guess is no.

just a tip, if makaya rang package na cebu-naga, go for it. It actually flies cebu-manila-naga. Less hassle.... icheck through ra imo bike sa NAIAA nya ka isa raka mo bayad sa excess weight.
